Modification:1994 RAV4 L - 3 door
Problems:I understand this is a common problem for the RAV4. When you pulled away or suddenly brake there is a knocking sound in the diff area. Some say the vehicles diff mounting is at fault. I have never heard of a diff mounting before. I have no manual of book to read up.

I suggest that you look at your axle mounting rubbers on the front and rear axles. by your discription they are worn badly or missing. the diff will make a noise when you first engage the gear. try going slowly and taking your foot of and on the accelerator. if you get a knocking noise i would say that the diff needs to be setup. first make it safe by chocking one of the wheels front and back of the tyre. jack the one side of the car up so a wheel can turn. put a stand or something solid about the same height as the jack. then get under the car turn the prop shaft and see how much rotationa. check which one of the diffs has a lot of rotational play (travel) it has. if it only moves 1/4 of a turn it is usally OK. while under the car check the axle mounting rubers.
Good luck
